We are currently using Quicken for a small church and I enter all of my entries by hand as the church is a little averse to the electronic downloading. It looks like we can use QuickBooks Premier and track by class (they have several funds) but we'd like to also do payroll without me having to calculate and enter everything by hand. Is there a desktop version of the payroll or does the payroll have to be done online? They still want to cut the payroll checks by hand.

If you want to DIY your payroll, I highly recommend you look at using Gusto! It is very user friendly and their support is awesome! Plus they know how to set up and maintain payrolls for churches and nonprofit organizations.
Note: I am a "partner" of Gusto, but as I have told you before ... I never recommend anything that we or our clients have not tried and love =)
