My church has been using F-941 to withhold SS and Medicare tax quarterly. After I been reading all this wonderful articles, can we stop using F-941 and just us W-2 at the end of year?

No. The IRS 941 Employer’s QUARTERLY Federal Tax Return is how you send in your payroll taxes that you hold out of your employees paychecks.
The W-2 form simply states to the employee, IRS, and Social Security Administration how much the employee made and how much payroll taxes were paid throughout the year.
Very important:
Always make sure your W-2 and W-3 amounts match the total amounts on your (4) 941s.

If you want to DIY your payroll, I highly recommend you look at using Gusto! It is very user friendly and their support is awesome! Plus they know how to set up and maintain payrolls for churches and nonprofit organizations.
