Is it illegal for the women’s auxiliary to have their own Bank account.

Separate Bank Accounts

It would not be illegal; however, if church members are claiming tax deductible charitable contributions that are being deposited into the Womens' Auxiliary bank account, then the folks in charge of that separate bank account might should be prepared for an IRS audit at some point to see how those funds are being used. If the funds in that bank account are not being used to directly support the programs and activities of the church, then some hard questions might be expected.

If you want to DIY your payroll, I highly recommend you look at using Gusto! It is very user friendly and their support is awesome! Plus they know how to set up and maintain payrolls for churches and nonprofit organizations.
