If the church decides to opt out of Social Security and Medicaid for clergy, do they still have to pay the employee portion for non-clergy or is that portion now the responsibility of the hourly employees?

Yes the church must pay half of the Social Security taxes for its non-clergy. There is some confusion about the church opting out of Social Security for the clergy. The clergy may do that, or they may opt to pay their social security taxes through quarterly estimates.
