I am soon to leave my position of pastor at a church, to take a position with a non-religious non-profit org. If my new position is deemed to be a "validated ministry" by my denomination, can the non-profit board approve a portion of my salary to be HA?

There are rules to qualify for the clergy housing allowance as stated by the IRS. Perhaps you should search www.irs.gov.
