If a married couple are both designated as ministers, can both have a housing allowance recognizing they will only be able to deduct the actual allowable expenses as a household?

I suppose this could be done, but I cannot perceive why you want to do it.
You seem to understand that HA is determined by the calculations done on form 1040, and not by a church designation. The excess will wind up as taxable income either way.
Further, if I were on your Board I would not vote for such a designation without more information. This feels like you are trying to manipulate the IRS and I would not allow the church to be a party to that.
