we do not pay a housing allowance separate from actual salary it is included in salary so do I minus it from salary then report it in box 14?

Your church does the housing allowance as the IRC Code meant for it to be done (that is within the salary). In reporting the gross wages on the W-2 form the housing allowance is subtracted from the total salary and the housing allowance that was preapproved for the year can (optionally) be placed in Box 14 of the W-2.
