Can a religious organization, 501c3, set up and approve a housing allowance? Is there an IRS Code and Section for this?

I don't see why there couldn't be a housing allowance if the recipient is a "minister" as defined by IRS Publication 517.

If you want to DIY your payroll, I highly recommend you look at using Gusto! It is very user friendly and their support is awesome! Plus they know how to set up and maintain payrolls for churches and nonprofit organizations.
