There is a website name that the church would like to buy (the church initials.com), but it is for sale for $45,000. If the church paid $100, could we then give a donation receipt to the owner of the domain name for $44,900?

No, you could not issue a contribution receipt for a "discounted" good.
If the donor donated the domain name, your church could issue a noncash contribution receipt, but could NOT put an amount on that receipt. It would be up to the donor to determine and obtain the documentation necessary to back up how much they claimed. See more on noncash contributions and how to properly handle them on this page:
